.. pretty much nothing except the guild you'r in war with becomes red name instead of white(or blue/red depending on the players status)
It is kind of to make it official that guilds are hostile against eachother... (and friendly when it comes to allying)

oh so they cant kill u if ur blue name???

No, they can't. if you're blue name no one can attack you unless you go into an arena. (Lost, plume, ether, Nightscream Island.)
